Miguel Cisneiros at the 3rd BioHackathon Germany (Dec 9–13, Kassel), advancing OntoGPT applications for bioinformatics by integrating LLMs with ontologies to enhance knowledge representation and streamline biological data analysis.

Miguel Cisneiros participated in the 3rd BioHackathon Germany, held in Kassel from December 9–13, 2024. This event brought together experts in bioinformatics and life sciences to collaborate on innovative projects.

Miguel contributed to the "Building on top of OntoGPT" project, which aimed to enhance the integration of large language models (LLMs) with ontologies to improve data extraction and knowledge representation in biological research.

The project focused on:

  • Assessing OntoGPT's effectiveness with biological knowledge bases such as UniProt and KEGG.
  • Exploring the application of OntoGPT with locally deployed open LLMs, including OpenLLaMA, for tasks like ontology mapping and creation of upper-level hierarchies, using MeSH and AGROVOC as case studies.
  • Combining OntoGPT with Bioschemas/RO-Crates/schema.org to annotate content and suggest profiles, as well as generating SPARQL linked data queries from plain text questions informed by these profiles.

The BioHackathon featured nine projects across various areas, including training, Trusted Research Environments (TRE), BioImaging, and plant bioinformatics. The event was organized by de.NBI and ELIXIR Germany, providing a collaborative environment for participants from academia and industry to drive innovation in bioinformatics.

Miguel's participation in the OntoGPT project highlights his interest in exploring cutting-edge technologies at the intersection of artificial intelligence and biology. By contributing to this initiative, he demonstrated a commitment to developing tools that enhance knowledge extraction and streamline data analysis in bioinformatics, fostering innovation within the life sciences community.
